You should have gotten a message something like:

WARNING:
You are missing the line 'prune rtaisyms' in 
$(INSTALL_MOD_PATH)/etc/modules.conf,
which means that each time depmod is run, it will print the warning:
  depmod: /lib/modules/$(KERNELRELEASE)/rtaisyms is not an ELF file

when you installed RTAI?
