Buffer problem

Hi, i'm using a NI DAQCard-6062E attached to Karo's starter kit with Triton LP
module and PXA255 processor. All the modules compiled for ARM are working well
and i can acquire signals from a signal generator and store them in a file. I
use cmd.c demo program to do this. When i do a number of scan greater than 4096
(6062E buffer is 8192) the result is that i can see only a part of all the
acquired samples. This problem persist at every sample rate. 
Can anybody help me? I'm very glad if someone tell me the difference among 6062E
buffer, comedi buffer and buffer used from "read" function in cmd.c program. How
are the best settings?
