No, just don't call the isapnp program (part of isapnptools).  If you have 
been using your ni_atmio card with comedi prior to now you must have been 
using isapnptools to configure it before calling comedi_config (maybe in one 
of your boot scripts).  Renaming /etc/isapnp.conf should be sufficient to 
effectively disable the isapnp program.
